It doesn't have to.  You can put these in your make.conf:

PORTAGE_NICENESS=19
PORTAGE_IONICE_COMMAND="sh -c \"schedtool -B \${PID}; ionice -c 3 -p 
\${PID}\""

Syncing and emerging should be transparent now.  You won't even know 
it's happening :-)
