Well, if everything across the board seems to be suffering in performance, 
I'll suggest the obvious one, since it hasn't been suggested yet: are your 
hard drives running in the appropriate UDMA mode and all that?  What sort of 
numbers do you get from running:
/sbin/hdparm -Tt (your hard drive device here)

If they're fairly low, you may just need to get your hard drives up to speed 
with hdparn =)
