A couple notes.
If you are upgrading from xfree, you will first have to
emerge -C xfree

Please look at

And, if you are replacing xfree with xorg, please do change your
font paths an cursor paths.  Although the upgrade process tries to
help with this, etc-update is going to give you 239 or so files
to look at, and the only one you probably care about is XF86Config.
