Well yes, Evolution is a graphical application so it works through the
GUI.

Evolution stores its mail in Maildir format so what you need is a
Maildir to mbox converter.  To be honest most people want to go the
other way, but there are some resources for it - in fact the Dovecot
wiki has some pointers

and includes a perl script that uses formail to do all the work.

If you want to use Evolution then there's no command line driven way of
doing it.  What you will need to do is to create a new "account" in
Evolution of type "Standard Unix mbox spool directory" and point it at
the directory you want to create the mbox files in.  You can then copy
the folder contents between the two accounts.  As far as I know there's
no way of doing a bulk transfer of all mail folders.
