Kile should have an "Encoding" combo box in its file open dialog, which
allows you to specifiy a different encoding for each file that you open.
Choosing "cp 1250" works for me with old latex source files coming from
Windows; kile should keep the encoding when the file is saved again. (I
only use this feature very rarely, so I don't really know how reliable
it is.)

The encoding combo box should be below the "Filter" widget that limits
the filetypes listed.
