Apps don't care about the file system. If the OS can handle it then it's
transparent to them.

But Office apps are some of the worst offenders re: instability and should
be installed on NTFS. It isn't just a permission/security issue - the NTFS
file system itself is inherently more stable (less lost data, MUCH less
fragmentation).
