Dear Sophie Lamarre, 

You could have a look a the TurbNorm package. Which among other things
was developed for normalization using a small subset of invariant
probes. 

Also see Oshlack et al pubmed id 17204140 or our paper that will appear
soon in SAGMB van Iterson et al. Both discuss issue in normalization
using a subset of the data.
